First thing: double check the whole experiment, study and data to make sure it is true limitation or contradicting results. It might be a writing mistake or conversion error.

Honesty is best policy. Write true limitations and contradicting results as it is. It might be a new phenomenon.

Check other article for presence of same limitations and textbooks.

Textbooks contain more focused and concentrated data over decades. It especially contains both old and new data. The scientific article usually ignore old data and findings more than 5-10 years old, textbooks usually keep all observations and findings through all decades.

Ask colleagues and experts about similar observations and discuss their points of view regarding explanations (write acknowledgement to anyone who significantly contribute).

Write all possible explanations, never underestimate any possible explanation. Suggest to brain storm with all co-authors.

Suggest future steps to confirm or decline limitations and contradicting results in future studies.
